It could be useful to buy an NVMe case for around $20 (in the US) and move the files there once Windows is installed.

I recently attempted to install Windows on the new drive but couldn't boot into it. It seems the problem might be related to the motherboard now. Any suggestions? My proxmox setup works fine on a separate drive, and I can also boot from my Windows 11 USB installer without issues.

Have you considered reinstalling your motherboard to factory defaults or upgrading its BIOS?
