Uninstalled and reinstalled GTX 1660S to resolve VGA LED issue. Swapped M.2 card to fix boot LED problems. The main advice for fixing system timer failure is re-seating RAM—removed both sticks, put one in a new slot, but still received long beeps followed by three short ones or "system timer error."

oh ok @ShrimpBrime top solution is to clear CMOS or jumper or what not. Did that, three beeps again. My RAM is taken right out of my old motherboard. It 100% works. But to be ultra sure, I tested my older DDR4 RAM, doesn't work. RAM is most certainly not the issue.
except I can't. It doesn't boot at all, there's no way to "select" the USB for boot. There is no special boot USB slot for this motherboard either. I've tried starting with my USB that has the BIOS update on it, nothing changes.
It seems you're looking for a BIOS update to work with Zen 3 CPUs. From what I understand, ASUS TUF-GAMING X570-PLUS WIFI doesn't include a BIOS Flashback, so you might need a ZEN 2 CPU to boot it correctly and apply the update. Good luck with your project!
