Do you know Shadow Play's setting on Twitch or Shadow&Manual or Manual? When I have it on Twitch I sometimes see a black screen but restarting fixes it. Also, if you play at native resolution you can turn on Allow Desktop Capture, which is found under the monitor display on the Shadow Play interface in GeForce Experience.

Consider downloading a codec pack. It might be that your codecs are damaged, causing playback issues unrelated to shadowplay. Try using a different player first, perhaps one that supports a broader range of codecs. The video playback codecs could be the problem—your watching experience is likely the main concern, not recording.
