I don't think a misalignment is possible especially because the port I'm talking about looks like this Edit also the connector only goes in one way and there is no adapters so it's a USB3.1 header going to a USB3.1 port
It seems the DOA USB3.1 adapter is compatible with your setup. You mentioned a panel in the back that works, and I reached out to Lian Li for help with your university fans not functioning properly. They confirmed they sent replacement fans even before you placed an order. Customer service should be able to provide a new panel or port with a working USB connection.
It would need the maker to actually err when naming the ports from the chipset that connect to the secondary port group. This could occur, though it's unlikely. Testing it isn't difficult. Downloading and installing the drivers from the maker's site would take only a short time.
I assume the chipset and USB drivers are already set up, even though this isn't always the case...
