I'm sure a 5800X3D wouldn't suffice for a 6900XT at 1080p; you'd need something like a 7800X3D or at least an i7 13700K/14700K. The 5900X combines two 5600X units with significant latency between them. For gaming, performance drops compared to a 5700X or 5800X, which share all eight cores on the same chip. The 240Hz you mentioned—will it be a 1440p display? A 5900X could handle 1440p with the 6900XT, but not for smooth high refresh rates.
Use v-sync to cap the frame rate and avoid performance issues. If you need more control, consider the built-in limiter or RTSS. V-sync can cause noticeable lag and stuttering even with triple buffering.
Consider testing a different SSD to determine if it resolves the issue. The performance differences between models might explain why some users experience stability while others do not.
