Just to confirm, you're setting the 3-pin in this connector that's powered by a SATA port from the PSU, and the 4-pin into the CPU fan socket on the motherboard.

Yes, the 4-pin PWM connector from the fan is intended for the motor and should connect directly to the CPU_FAN header on the motherboard to regulate its speed.

Uncertain about the presence of a "dark" mode on that controller, perhaps you should verify that first. If it was my mistake, I would locate any of the three wires connecting the motor to the LEDs and cut them.
