It might be the issue since I'm playing in Borderless mode with two monitors, and fullscreen isn't suitable for me.

You can also access the Shadowplay settings and enable recording desktop, but I prefer using OBS game capture. It would be nice if Shadowplay supported a game capture feature too, as it doesn’t usually cause performance issues.

I understand you can change to desktop mode, but the FPS counter remains hidden. You're using OBS with Shadowplay for recording.
