I'm experiencing issues with the pause button on my Origin account. After resuming, the download progress changed from 91% to 86%. It seems the pause function might be affecting the file integrity. You may want to uninstall it and try downloading again. As for why the progress shifted, it could be related to how the pause interacts with the download process.

It won't be a problem. I saved the DA Inquisition files in three days (40GB took a while to download).

There shouldn't be any problems when pausing or resuming in Origin. I once downloaded TITANFALL (50GB) and performed many pauses and resumes without any issues. It might just be a bug or a miscalculation.
