The connector uses two pins, so connect it to the first two ports on JRGB1.

Hey, usually you don't link components in the header with varying pin counts. The only exceptions are the standard fan connectors, where wires 3 and 4 are optional. There are several RGB standards—placing the wrong connector can harm the fan LED. You have the manual here: https://download.msi.com/archive/mnu_exe...ARDDR4.pdf. On page 43 (or 31 if you check the numbers) it clarifies the header function. Pin one is 12V, the other three are ground for red, green, and blue. If you connect it expecting 5V but give 12V, the fan leads will get damaged. The motherboard might also support a JRAINBOW header (page 44)—it’s for addressable RGB strips, with the first pin at 5V, second for data, and fourth as ground. Each RGB strip can be controlled separately. Figure out the cable’s purpose first, since I’m not sure it’s just for fans. If you don’t have the case with instructions, check the manufacturer’s website for the manual or downloads.

The tiny RGB/LED connector from the fans should have 3 or 4 holes without any pins. Please send a picture of it so I can help you better. The large one is Molex as described earlier.

By default, the header probably has all three colors turned on at 100% (for white), which means also red channel is turned on all the way. So, the motherboard thinks it powers a strip of red leds, but you're powering all the leds on all the fans. Technically, there's no risk of damaging anything, or if any it's minimal... but it's not the correct way to use that header.
