adding a shortcut to that location makes it appear in the start menu search and allows pinning the "app" to the start menu.

The feature you believe is malfunctioning. For instance, adding a program shortcut such as "SQLite 3" to C:\ProgramData\Microsoft\Windows\Start Menu will not typically appear in the app search, and even after pinning it, it fails to generate the Start Menu shortcut as expected.
