I think everything should be synced with Steam. Games like CSGO, Payday 2, Portal 2, and Borderlands 2 should stay. You can save just the save files on a USB and then transfer them back.
When you open your library in list view, a cloud icon appears if the game integrates with Steam Cloud. This isn't a definitive sign of save files, though it's a reasonable assumption. Typically, most titles store their save files in the My Documents directory.
Wouldn't it be easier to use GameSaveManager for backups, and then restore after wiping the disk?
