what will be removed in "keep my file"?
Disconnect the storage devices, perform a fresh installation of Windows, reinstall your applications, and then reinsert the storage devices.
Because the Windows registry is deleted during a fresh installation, most apps may need reinstallation.
What? You don’t need to disconnect anything. During the windows setup, pick your partition using your operating system and that’s it (with a bootable Windows installer [USB or DVD]). BUT, IMPORTANT, windows includes its own built-in option that reverts your installation to a factory condition. You can decide whether to retain your files, your applications, or both. However, retaining apps may cause compatibility issues with different versions and folder structures. I suggest you just save your files and reinstall the apps.
Never connect any drives besides the one you're setting up. Remove all partitions from that drive before installation. Leaving other drives connected increases the chance of accidentally deleting important data. Windows also creates extra partitions automatically, which can lead to unintended installations on other devices. This setup makes it impossible to format or remove drives without breaking the system. In short, keep only one drive connected during installation.
I've never faced such an issue and I've set up a lot of Windows...
I've actually set up Windows multiple times and never experienced anything like this.
