Setting up this new system with an nh-d15 is a first for me, especially with two CPU fans. The center fan is connected to the CPU fan header—should I connect the second fan there too? I have a pump header that defaults to PWM and three extra headers for case fans. Using the pump header might let the fans adjust power smoothly, or would I need a splitter to run both from the CPU header?

Using only a fan header means no splitter or CPU opt header is needed.

Yes, employing a single fan header can enable the fan to increase its speed.

Boy do I look silly...Yeah, right there in the bios there's a nice gui menu for adjusting the properties of all fan headers including the ability to select a temperature source, switch on pwm, and define a curve.

I set the BIOS parameters to their minimum possible level. Then I applied additional profiles through the motherboard utility. Since I prefer having a separate profile for gaming, it helps keep the cooling fans quiet during general use.
