On my previous R5 1600 the motherboard shows four ports from the CPU, all 3.1 Gen 1. Now with the R5 3600, those USB 3 ports seem to be running at Gen 2 speeds instead of Gen 1. I’m not sure if the controller moved to the CPU or if there’s a board change affecting this.
My estimate suggests the BIOS informs the CPU which USB standard to use on those connections (or the CPU would otherwise check the chipset for details). This is similar to how PCIe versions change between generations—you can't take a 3.1G1 trace for sure it works with 3.1G2, so I’d expect a shift to lower speeds like G1.
