I'm using a 5820k processor with six cores and twelve threads on my desktop for about six years now. I've started considering newer CPUs because performance has slowed during some demanding tasks at school. Right now, I don't have the budget for a full upgrade of the motherboard, CPU, or RAM, so I'm checking out a few 2011 v3 Xeon chips on eBay. I'm aiming to buy a Xeon E5 2699 v3 for just under $200. I'm worried about compatibility with my current setup—specifically my motherboard and RAM.

I wouldn't recommend it. I'd invest a little more and upgrade to something like a 10400F with an H410 or B460.
