Running at full speed continuously doesn't seem like a good choice for me. I believe I'll opt for non-PWM and allow the MB to manage them. Can I connect 5-6 fans using a 3-pin splitter cable? Will the MB be able to recognize all of them and handle this setup?

Will the MB be able to handle all of them and actually do it? If you need your BIOS to control the fans, you definitely want PWM fans. Placing a splitter on the PWM header means the fans connected will be managed through your BIOS. The only reason I run my exhaust fans at 100% is because I understand they won't exceed 1000 RPM, and at that speed the noise isn't bothersome.
