where do i link the controller to?
link it to one of your PWM fan headers on the motherboard. if you only have basic chassis fans, connect it to a chassis fan header or system fan header. for watercooling setups with radiator fans, attach it to the CPU fan header. your description was a bit unclear.

Have a look in the manual, all the fan headers on that board should be pwm (4 pin fan headers) you should have a few of them spread around the board, the CPU fan header being one of them, you'll probably have one to the left of the board, 1 or 2 at the bottom, and 1 or 2 to the top right of the board, they will be labelled cpu_fan, sys fan 1, sys fan 2 etc on the board itself.
