I’m setting up my first PC right now using an MSI a320-m Pro, but I’m having trouble getting the USB 3.0 header connected, no matter what I do. It’s also worrying because I’m nervous about applying too much pressure and risking damage to my motherboard.

In on my way to work right now but I'll send some when I get home. That is for the reply. It's a new motherboard though it's got about 2mm probably max that it wont go in by.

Did you adhere to the instructions precisely? The USB 3.0 connection on the motherboard seemed incomplete at first, but it actually connected properly. The header didn’t click or anything, which might make it look like it wasn’t seated, though it is. It could also appear slightly misaligned by a few millimeters. USB 3.0 connectors are relatively fragile, so handle them gently. Do the USB ports function correctly?

You haven’t powered on the PC yet. Is it secure to start it if the connection isn’t fully connected?

It's secure. The only possible issue is the front USB ports not functioning.
