Each time I power down my PC, I have to adjust the PSU switch or it fails to start after a short time. Might the GPU be the issue?

Could you explain your problem in more detail? It seems the PSU requires turning it off and back on when you flick it, and you're asking if custom cables are involved.

You need to toggle it back if you want the PC to power up in 2-3 minutes. Once it stays on, it should start automatically when you press the power button. I'm using a standard PSU without custom adapters.
