I had a few questions about Asus and Fan Expert. Will the software no longer run in the background? Do you need any background processes to function? Can I remove the software and still use the settings? Where are the saved preferences stored? Looking forward to your answers.

According to my understanding, these configurations are stored on the motherboard since the automatic fan tuning remains functional after booting into Linux.

It's an Asus Z97-Pro with WiFi AC. The fan expert has been integrated into ASUS Dual Intelligent Processors. The settings appear to be enabled in BIOS, and there are no windows processes running.
