I chose to upgrade from x299 to z790, but the new motherboard didn’t work properly, so I was curious about the impact on my 4090’s performance when switching to the second PCIe slot.

Run GPU-Z to view GPU details. Then examine the PCI-E specifications for speed and lanes.

It varies by system. For boards supporting x8/x8 with PCIe Gen 4x8, performance sits around 5% to 10%, or more if the game is demanding. Without that support, it's roughly 10% on average, but can jump to 30% or higher based on the title and settings you're using.

It mentions operation at x1 PCIe 3. Is that feasible?

I don't have that information. Could you please specify which motherboard you're referring to?

The second position supports PCIe 3.0 x1, while the final slot connects via PCIe 3.0 x4.

Is this running in the second PCIe lane from the back? That’s the sole lane on that board using x1 PCIe, and it only supports Gen 3 (just like the x4 lane). You’re missing a lot of speed by not being in the highest PCIe lane with this unit (the second-gen 3x4 lane is like running at x16 Gen 1.1). That performance loss is significant. You should aim for the lowest PCIe lane, though the top lane truly provides the GPU the bandwidth it requires. https://www.techpowerup.com/review/nvidi...ng/28.html Being in the x1 position offers hardly enough data rate to run that GPU effectively.
