I discovered a fix. I changed my SSD preset in Samsung Magician from maximum to performance mode—probably a setting that was triggering the problem. Now everything is working properly.
It used to occur with my watch_dogs setup—8 GB of 1600 MHz RAM and a GTX 780. I needed to shut down all other applications except DS3, and then everything functioned properly. Shadow of Mordor remained unaffected.
