Updates: Windows Update didn't alter anything. Ubuntu runs smoothly as expected. Trying to execute chkdsk/f results in "Access Denied" error—needs elevated privileges or an unlocked disk. Event log access remains unstable and unresponsive.

Updating the message: The tool runs chkdsk /f in PowerShell with admin rights. It shows "Chkdsk cannot run because the volume is in use by another process." You can choose to schedule a future check for this volume after the system restart.

It might be a Windows driver issue. When running chkdsk /F, ensure you're using an admin command prompt to check for file system problems. Restart the system and let it complete its tasks. You can uninstall all drivers via DDU (GPU, chipset, network card, etc.) and then allow Windows to install them again. If that doesn't help, try running sfc /scannow and DISM /Online /Cleanup-Image /RestoreHealth. Booting into safe mode could also reveal driver-related problems. Edited February 7, 2019 by Guest

Recently updated the VGA and audio drivers, the system speed has improved significantly, though it remains somewhat unusual with performance reaching 99%. I plan to use your suggested commands and continue working through it.

UPDATE: Alright so sfc /scannow said that everything was fine and DISM completed successfully but I'm still experiencing more or less the same performance behavior. WITH THAT SAID, it would appear that DDUing the VGA and Audio drivers has made the system usable at the least. I'm not sure how to go about resetting my other drivers. Could you explain the process? (and also btw Safe mode was very smooth, pretty much like stock)

In short, remove all drivers you can, use the device manager to uninstall them, and check if any installed programs are using a problematic kernel driver—like the one from virtualbox. Identify the faulty driver and program responsible for the issue.

It has been a while since we last updated. I’ve tried several steps: cleared all drivers in Device Manager, used DDU for VGA and audio, removed Realtek’s official driver with Driver Sweeper, re-seated RAM, and reset Windows. The issue persisted—Windows worked temporarily after a restart but failed afterward. I also removed two drives, one M.2 SSD and one SATA hard drive, to test if that helped. Both Windows 10 and Ubuntu 16.04 were installed on the SSD, and I could boot into Ubuntu from a boot menu. Any suggestions or alternatives?

Observed change recently: Mouse movement causes several CPU cores to activate together, especially Core 1, which hits 99% utilization during cursor motion.

My priority is getting my system up and running by Monday, so I'm planning to format the main SSD and reinstall Windows. If that doesn't fix the problem, I'll know what else to try.
