You can perform a clean installation by booting from the USB drive and replacing the existing OS on your SSD. Since you've backed up all your data, this process will erase everything on the current system and install Windows 8.1 Pro fresh.

If you enter recovery mode and press reset windows, then when the system prompts to install media, it should apply the changes.

That's accurate. Generally, when you activate your license, the old one will turn off automatically. Windows handles it all—no need to worry.
