I verified there was room between itself and the case, and no obstruction was noticed. As mentioned, the gap measured about a finger's width.

Well, it seems the motherboard wasn't fully secured to the tray. You should tighten it to the standoffs instead. A slight gap is normal. What matters is that you didn’t fully fasten the board to the tray. Make sure you’ve attached it to the standoffs properly. Whether it’s a problem depends on which hole was left open.

Regarding the contact point on the board, it seems the standoff might be touching the case instead of another part. Depending on the clearances, adjacent solder points could be in contact or near the case even if most of the board is intact. It appears you're concerned about potential issues, which is normal. Generally, it should be okay. If problems arise later, they’re unlikely to cause damage. Personally, I’d address it if needed.

1. Nope, I have not screwed it all the way down. It has a gap which you said it's normal. 2. I have screwed the board in the three standoffs that the box had. So it is screwed in 3 positions. Top left, Down Right and in the middle. Thanks for the quick reply and support

I'm going to make the assumption this is a standard ATX motherboard. These require 9 (sometimes 10) standoffs. If you're only supporting it with 3 in the top left, middle, and bottom right positions I would definitely fix that despite the inconvenience. The concern is the board will flex a lot more than it ordinarily would when you're: installing/removing a cooler connecting/disconnecting 20+4/EPS 8 pins installing/removing GPU(s) installing/removing RAM Transporting the computer. All of this will cause the board to flex and that's not good for long term longevity.
