I purchased two Samsung Evo 990 units with heatsinks, wondering if using the board-mounted ones on my Asus X670 gaming PC is safe.

people usually remove it or buy it separately from the start. Generally, onboard heatsinks work better since they allow cooling of more components—sometimes two or more NVMe drives. Aesthetic preferences matter too; some prefer boards without heatsinks, while others favor those provided by vendors or added separately. Make sure the heatsink doesn’t obstruct any parts or connections.

The key distinction lies in the appearance, as you'll need to take off parts of your motherboard to fit them with the heatsinks. Either method should work, unless you're in an extremely hot climate, I wouldn't anticipate any performance variation between the drives included with the motherboard and the heatsink attachments.
