Hello everyone, I'm considering upgrading my GPU but have some concerns about fitting it in my Mobo. The SATA port extends above, similar to the image you shared. My MSI B360M PRO-VDH and Gigabyte GTX 1060 6GB are in mind. If the new GPU is a bit longer or wider, could it affect compatibility?

It's highly improbable the graphics card would affect them. The connectors are too short, likely causing the card to scrape the connector casing. The board measures about 300mm wide, meaning the card would need to be longer than roughly 260-280mm for any real problem.

To reduce risk, purchasing a video card from the same maker as Mobo could make sense.

These SATA connections are intentionally built to prevent your GPU from obstructing them. There should be no issues with other GPU makers. Make sure no GPU cooler or case is placed below the PCI connector.

No not really, you are fine. The ports are lower than the sata connector so it's nearly impossible for the two to interfere.
