You can adjust malwarebytes settings to limit or disable scans during startup. Check its preferences for scheduling and enable options that restrict scanning when the PC boots up.

I need malware access to operate silently yet continuously. Just won’t let it run every time Windows starts.

Settings > Automated Scheduling, adjust it as required. By default it performs one scan daily.
