I've reduced my BIOS settings to F3 and installed AGESA 1.0.0.7c. Everything seems to be working initially, with GPU-Z detecting x16 4.0. The issue might appear when the PC is powered off for some time before being restarted. I expect a fix after rebooting, which I just did to update the BIOS. If it doesn't resolve, I'll replace the M.2 drives in different slots and follow up. Thanks to everyone so far!

Appreciate the feedback! Seems like a possible issue with agesa, as manual confirms support for GPU. Also puzzling why it runs on x1 instead of x4/8.

Good morning! I powered up the PC and checked GPU-Z. The results show PCIe x16 at x16 4.0 — looks promising. I plan to test again later by powering it off, turning it back on after a 10-hour break, and then jump into the same game I’ve been using before.

Evening! PC started up and ran PCIE x16 at version 4.0. This could have resolved the problem. I’m sure the latest AGESA updates might have affected the RTX 4090. If you’re seeing this issue, consider reverting your BIOS AGESA to 1.0.0.7c.
