It depends on how the overlcocks are configured. In the bios it remains untouched, while in the os it gets overwritten. I believe it only refreshes the os and program files without affecting other drives. It's also wise to disconnect all other drives during installation. Probably better to use a usb stick for a fresh setup.
I'm considering a complete setup again as a final option. It would require nearly a full day to reinstall everything, which I don't have. It's been a while since I did the OCs, so I only recall using the GPU through Afterburner and other BIOS settings.
