Updating your PC might resolve some problems, and a clean install could help. The warning about deleting your Fallout 4 saves is likely from the installation process.

I believe they are stored in the Steam cloud? Let me know if you're mistaken.

You can simply transfer the saved files from your computer to a storage device like a USB drive.

A refresh won’t remove your personal files, only the installed apps. Windows now treats any program you’ve added as an app. Because your save game should be in the “My Games” folder, it shouldn’t be deleted, and your file will also be saved to the cloud automatically. If you’re concerned, I can create a manual backup just for you.

The safe folder is in your documents folder. Just copy/paste it to a safe place.

Steam savepoints are stored in the cloud. 2. Updating files remains intact (based on the chosen setting)
