I’m considering boosting my GPU’s XFX R9 390, but I’m running a 4.4GHz FX6350. Will it actually pay off due to the CPU limitation?

OC it, if you have the PSU to back up the OC.
If it bottlenecks then fine, it won't hurt anything but offers everything to gain, unless you mess with the hardware through voltage settings.
I've got an FX 6300 @ 4.3 and 290, running like a pro

It won't become a major bottleneck, the card isn't that powerful for having a huge one. You could hit a 50/60 fps limit. If you're using a 60 Hz monitor, it should work fine. However, you might consider upgrading your CPU since not all games rely solely on the graphics card—games like GTA 5 or Arma 3 tend to demand a lot of CPU and RAM due to open-world features.

It was on a 980Ti, but it slowed down to 50/60 fps in most games. Overclocking the 6300 caused a drop in FPS

The FX 6xx lags about 15 frames per second behind the i5. This difference is noticeable even with a 980 processor, though it's not a huge gap.

Interesting, I own the FX-6300 + 290. I consistently get around 60 fps on games like Fallout 4 at ultra/1080p and even higher on BF 4/ SW:BF.
The only titles that give me 50 fps at ultra/1080p are Witcher 3, and possibly GTA V (I don't own that one).

In the video, the Titan X, which matches the performance of a 980Ti, can reach 80 fps with the FX 6300 (stock). I don't think you're being truthful.
