Choose cores unless you have several processors; Windows' scheduler manages them more effectively.
I prefer counting cores. I think the count of processors reflects a motherboard with several CPUs (more than one socket). Vista allows up to two sockets. From a performance standpoint, for example two sockets with four cores or one socket with eight cores wouldn't create a big difference. However, multi-core processors are the usual choice for home computers, whereas multi-socket setups are less common.
