You're still trying to understand this. When you start Windows 10 on a Windows 10 PC connected via a flash drive that contains only the new NVMe drive, it should automatically boot from that drive unless there are specific issues. If you encounter problems, ensure the drive is properly recognized and formatted.

When you start the installer via the USB, you have the option to select the installation drive. It's best to avoid booting from USB unless necessary, so disconnect all other drives except the USB and the selected one.

Can you start Windows without a new M.2 drive attached and capture a screenshot from Disk Management? (Upload to imgur.com and share the link)
I think the bootloader is on the HDD. When you add a second M.2 drive, the SATA5 and SATA6 ports are turned off. If the HDD is connected to any of those ports, then after installing the second drive your system won’t start.

I don’t believe a fresh Windows install is necessary, though I think it might be the only way forward. I’ve switched the SATA cable from my HDD to all the various ports with the new NVMe in the second slot, but Windows won’t boot. I’m not sure what else I can try.
