This seems unrelated because the case mounting distance wouldn't change and the motherboard thickness wouldn't create a noticeable gap. If it didn't, none of the rear connections would have aligned properly. If you manage to secure a screw for the GPU, it should work. The pins look completely inserted in the X16 slot. That's likely the issue. You're lucky the mounting points matched the motherboard slots.

I tightened the screws and it came in slightly more. Now only a small part sticks out. Following your advice and others, if the GPU screws are in place then I’m good to proceed and the PC should run smoothly. I’ll leave it as is for now. Later I’ll get a quality branded case. I’ve shared a photo of the current state—some golden fingers are visible, but most are inside the socket.

The motherboard connections match the I/O shield nicely. Photos could help confirm it. The standoffs included with the chassis might be the reason for the small gap you noticed. A cheaper Chinese chassis could indeed have improper standoff lengths.

The IO shield and ports align well together. However, I observed a noticeable gap between the audio ports and the metal section of the IO shield. This gap doesn’t exist with the USB ports. It could indicate that the bottom standoffs are misaligned, causing the GPU to sit improperly. By the way, the IO shield is securely fastened and clicked into position. Here’s a photo for reference.

The audio ports appear to function well. It seems like a chassis issue might be the concern, but as long as the pins connect properly with the pads on the card, it should work fine. Just make sure they're seated correctly.

The device is likely about 1mm too short, and the spacing between USB connectors needs to be aligned.

And by the way, another point. The GPU mounting holes in the case are worn out, so I'm using M2.5 screws with a bolt on one side. The main concern is whether those bolts can support the GPU's weight. It's a Zotac Twin Fan 1660s, not much larger than a mini ITX dual fan version. I've attached some photos showing the thumb screws and pocket screws as references. P.S.: Don't worry about the rusted screws—I've already replaced them. Updated August 4, 2020 by RR94IND

PCIe4 to x4 equals PCIe3 to x8 equals PCIe2 to x16. For the majority of GPUs, this upgrade won’t offer significant benefits and may not be worth pursuing.
