Typically the second component is an x4 unit linked to the chipset. (but this board might vary.) Should we move the GPU into the first x16 slot instead?

The bottom PCIe x16 port measures just x16 physically. It features only four pins, as shown in the schematic of the board, and this detail is also clarified in the user guide.

The main position doesn't allow the GPU to rest completely flat. The left side is only slightly elevated by a millimeter. I considered testing it in another slot.

It’s hard to predict how a current GPU would perform in a Gen 4 x4 setup. It might work, but traditionally it’s placed in the top slot for better performance. What makes sense is why you’d choose the bottom slot.

Adjusting the left side often creates a tight fit between the fingers on the GPU I/O plate and the slots in the chassis beneath the motherboard. Have you tried moving it slightly or pressing down on the I/O bracket? Also, check if the rear of the card slot aligns correctly.

You may need to tighten all the mobile screws slightly and adjust it a bit to align properly with the case. It’s not crucial, as your photo confirms the pins are correctly placed. Going from the bottom four slots would hurt performance.

I gave it a solid push. It seems the motherboard is positioned lower than before, causing the IO to interact with the case brackets. I inspected the IO prongs and they were fine on the back of the case. I attempted alignment, but the standoffs weren't properly set. My faulty OEM case might be the issue—it's a generic brand. Phew, even a tiny misalignment shouldn't cause problems later. Feeling somewhat relieved now, lol.
