It seems the motherboard slot may be faulty. Have you checked the GPU placement and tried re-seating it? Also, look for any broken or missing contact points in the PCIe connector. Consider re-seating the CPU as well and inspecting the socket for bent pins.

It seems to be working well. Consider reinstalling the CPU, cooler, and GPU in the top slot. If the issue persists, return the motherboard to the seller.

The top PCI-E X16 port delivers all 16 lanes to the CPU. The bottom PCI-E X16 (X4) connects via the B460 chipset. When placing the graphics card in the top slot and the Debug LEDs switch to 'VGA', the GPU isn't being detected. Since no pins are bent on the CPU socket, a faulty PCI-E X16 slot is probable. While damage to the CPU affecting these lanes isn't common, it's not impossible.
