They likely want to eliminate metal standoffs in a position below your level to prevent short circuits. As long as the rubber spacer fits properly, I don’t see a need to take it off.

The manual suggests avoiding metal standoffs in the center of the SSD. For the rubber standoff, it’s better to check where it covers the SSD first. Rubber works well as an insulator for both electricity and heat, which is beneficial.
