When using the media creation tool to install Windows 10 with the "keep nothing" option, only the files on your boot SSD are removed. Your HDD remains intact.

Only those on the boot SSD seem to be affected. Make sure you always plug in the HDD until you finish the installation.

It seems like you're considering only the boot drive, but if you're not saving anything there, a fresh installation would be best so you can start over.
