Installing the motherboard on the case without them may create unwanted conductive connections elsewhere, leading to shorts and more serious issues. Get them. Some situations feature standoffs embedded in the case, resembling small bumps in the sheet metal. Is your piece similar or did the board remain completely flat against the motherboard tray? It seems unlikely, since the rear IO wouldn't have aligned properly. If the standoffs belong to the case, it might be positioned incorrectly. Are there any burn marks on the back of the board that correspond with those on the case?

Occasionally they lack true standoffs but have raised nipples performing the same function. Without standoffs and if they were needed, the IO plate wouldn't align properly and you'd observe significant discrepancies.
