I reached out and they simply instructed me to return the PC. Well.
They said the PC is okay but it’s definitely not. They mentioned the warranty won’t apply anymore because it’s been running for over 400 hours, which is strange. I think I’ll have to pick it up myself. Then I might be able to reset the SSD or move it to another slot on my own. This is the first and last prebuilt PC I’ll ever buy—it’s pretty disappointing.
I put the new SSD in and just noticed the same warning again. It seems like the logger is showing up again—no blue screens yet, but at least an error in hardware has been detected. The component details are: PCI Express Root Port Error, Advanced Error Reporting, Primary Bus, Device: Function: 0x0:0x1C:0x0, Secondary Bus: Device: Function: 0x0:0x0:0x0, Primary Device Name: PCI\VEN_8086&DEV_7AB8&SUBSYS_376917AA&REV_11, and the secondary device name is listed.

It's unusual to shift blame elsewhere, especially since networking and storage don't seem related. It wasn't clear from your message if you updated the Realtek driver after noticing this, but a fix would be great. If not, it's hard to pinpoint the cause—perhaps the motherboard is involved. These PCIe pins connect to the CPU, but affecting many devices would be necessary for such an issue. If the company is taking it seriously and you're under warranty, I'd return it stating it's still experiencing problems.
