Test the standoff first on the case—if it screws in properly, attempt a finger test for the same position with the standoff outside the case to confirm compatibility. Success depends on matching screw size, thread pitch, and the standoff’s threaded section inside the case. Any mismatch will lead to the same issue again.

They don’t function properly because they’re too small. What should I do? I’m using the damaged standoff to prevent shorts, and I’m avoiding installing any screws.

You're using 7 out of 9 standoffs. Placing them this way helps prevent the card from folding. The extra standoffs don't match the screws or the case, so you're correct—only 7 are valid.
