Based on the manual, I believe running M.2_1 without a PCIe X16 slot will operate in X4 mode, while M.2_2 in X4 mode will disable SATA 5 and 6. For M.2_3, it shares the PCIe X16 slot in X4 mode unless both slots are occupied, then it switches to X2 mode with PCIe in X1. In short, I think it’s safer to skip the third M.2 and use the other two for better performance.
