I can accommodate up to seven 4-pin PWM fans in my setup. I’d prefer all of them connected to the CPU Fan header so they increase speed when the CPU is under load, especially since my OC’d 4790K is what I need to cool. Would this be a cost-effective and efficient option?

the second cpu fan header is a 4-pin one and you can opt for cpu opt. you could use the 3 system fan header to run a total of 6 fans with a splitter or install a single fan per one, while using a 4-pin fan controller for the others like this

i wouldn't take that chance since the cpu fan header might not support all the fans, but you could use the motherboard to control the fan speed.

Usually we employ two, but for the CPU we opt for the one that comes with or the splitter provided by the aftermarket cooler—it's designed for this purpose. Additionally, your board features three or four pins with a FNA connector.

I have 2x CPU fan headers, 3x 4-pin sys fan headers, and 1x 3-pin sys fan header on the motherboard. The sys fan headers don’t run at full speed when the CPU fans are at full speed. I can manually adjust them in BIOS to full speed, but that would be constant full speed. I’m wondering if there’s another method besides a fan controller or software to ensure the sys fans only run at full speed when the CPU fans do.

I believe the fan controller is what you're looking for. I plan to run several system and case fans, as well as two CPU fans from the CPU and CPU OPT header on my motherboard. The controller lets me adjust fan speeds manually during gaming or under heavy load and reduce them when not needed.
