If the header was shortened, then users should notice the problem no matter what is connected to it. It’s probably due to incorrect wiring, though more likely it’s the cable, because quality checks for such items are much less rigorous than those for motherboard pinouts.

The USB 2 ports on the mainboard are actually two per row, and each row functions as a separate port. You might need to shift the plug up or down to check if both are working or just one is faulty. Keep in mind to line up pin 1 correctly.
