Does one particular program make this happen, or is it just messy junk files? And do I really have to keep certain applications running so my computer works properly?

Run sfc /scannow and check if it says there are no problems. Then run chkdsk /f/r/x to make sure nothing is broken. You might also reset your CMOS, which could mess up your settings for games and work. It's just a suggestion!
