I'm working on getting my GPU to operate at x16 speed.
You have a 5080 Ryzen 7 9800X3D processor, an x670e motherboard, an SSD in the M.2_1 and M.2_4 slots, a GPU in the top PCIE slot. Your system struggles to reach 16 lanes despite high PCIe usage, and the BIOS is set for X16 but didn't resolve the issue. You're considering a Hite Y70 case with the original riser cable. You've been working on this for two months without success.
Welcome to the forums, newcomer!
So I have a 5080 ryzen 7 9800x3d and a x670e mobo. I have a ssd in the m.2_1 and m.2_4 slot.
Please list the specs to your build like so:

Motherboard:
Ram:
SSD/HDD:
GPU:
PSU:
Chassis:
OS:
Monitor:
include the age of the PSU apart from it's make and model. BIOS version for your motherboard at this moment of time.
I do have a hyte y70 case with the original riser cable could that be a issue?
Have you tried running the system without the riser cable to see if the issue is due to that? This would need you to breadboard your innards.

I haven't managed to use my GPU without the riser cable for this case, as far as I understand, I attempted to mount it without the cable and it didn't fit.
This was a fresh build; previously with my 3080ti three months ago, everything worked fine. The issue began with my 5080.
Checking the chart on pages 1-8 of the manual, do you have either of the other two PCIEX slots in use, and are you employing M.2_3 for any purpose? Additionally, is the BIOS configuration aligned with page 44 in the Bios Manual, with the Bandwidth Bifurcation Configuration set to PCIE X16 Mode rather than Auto Mode?
I'm unable to use the GPU without the riser cable for this case, as I've tried mounting it without the cable and it didn't fit. This is why I mentioned this.
You might consider starting at Step 1 to ensure the Gen 4 operation is executed properly. This could assist in confirming whether the Auto function is functioning correctly. It may also be useful to briefly disable the riser cable to eliminate its influence, or to check if a new PCIE 5.0 riser cable is necessary.
The Y70 riser cable is designed exclusively for PCIe 4.0 use. It's important to configure the motherboard to run at PCIe 4.0 instead of automatic settings.
