In short, I reorganized the cables, removed the USB 3 header, and stripped the pins from the blue section. From what I saw, the pins weren’t damaged. I put it back in carefully and am wondering if it’s safe to leave it that way.

If it functions, it’ll be impressive. Keep in mind you might have canceled your warranty. Should you ever need to return the board, they could disapprove of your actions. But if it works, you’re in good shape.
