You can safely use the USB drive with your files on Windows. The files themselves are fine, just ensure the drive is properly connected and recognized by the system.

Start from the USB by shutting down the machine, keeping the USB plugged in, powering it back on, then accessing the boot devices list in your BIOS (not Linux) and choosing the USB drive.
