After I fixed my files, here is how to wipe out all the broken ones at once without checking each one individually. There are way too many bad files and I am not sure what to do next. I need some help please!

Keep the data you found somewhere else on another hard drive. Clean up this one by wiping it and reformatting it (just remember that's not your main operating system drive).

I'm not sure if my question made sense to you. I've fixed everything, but some are broken and I need to check every single file to find which ones actually work. So do you have a program that can fix all the bad files and keep only the good ones?

No, I don't think that happens. Worse, even if things are broken or damaged, they might still show up on the screen. Take for example, just half of a picture file.
